Conserved interferon signature between adult and pediatric eosinophilic esophagitis

(Submitter supplied) Eosinophilic esophagitis (EoE) is an allergic inflammatory disease of the esophagus that occurs in both children and adults. Previous studies of affected tissue in pediatric cohorts have identified prominent signatures of eosinophilia and type 2 inflammation. However, the details of the immune response in adults with EoE are still being elucidated. To determine whether EoE in adults shares inflammatory profiles with those observed in children, we performed RNA-sequencing of paired esophageal biopsies and blood samples from adults with EoE or gastroesophageal reflux disease (GERD). more...

Genome wide expression from esophageal biopsies of subjects with EoE-like inflammatory diseases, eosinophilic esophagitis, gastroesophageal reflux disease and healthy controls

(Submitter supplied) Esophageal biopsy RNA was isolated from proximal esophageal biopsied RNA from patients with EoE-like inflammatory diseases (EoE-like esophagitis, lymphocytic esophagitis, non-specific esophagitis), patients with active EoE, patients with GERD, and unaffected healthy controls. EoE-like inflammatory disease patients were clinically active at the time when biopsies were taken. None of the patients (EoE-like inflammatory diseases, EoE, GERD and controls) were under anti-eosinophil treatment (including dietary restrictions). more...

Transcriptomic profiling of the acute mucosal response to local food injections in adults with eosinophilic esophagitis

(Submitter supplied) Background: Exposure of the esophageal mucosa to food allergens can cause acute mucosal responses in patients with eosinophilic esophagitis (EoE), but the underlying local immune mechanisms driving these acute responses are not well understood. Objective: To gain insight into the early transcriptomic changes that occur during an acute mucosal response to food allergens in EoE. Methods: Bulk RNA-sequencing was performed on esophageal biopsies from adult EoE patients (n = 5) collected before and 20 minutes after intramucosal injection of various food extracts in the esophagus. more...

Genome-wide expression from the esophageal biopsies of subjects with and without eosinophilic esophagitis

(Submitter supplied) Esophageal biopsy RNA was isolated from distal esophageal biopsy RNA from EoE patients with active disease and from unaffected controls. EoE biopsies showed active disease pathology at the time when they were taken, and all patients reported no glucocorticoid treatment at the time of biopsy. RNA sequencing acquiring 50 million mappable 125 base-pair reads from paired-end libraries was performed at the Genetic Variation and Gene Discovery Core Facility at Cincinnati Children's Hospital Medical Center. more...

Single-cell RNA sequencing of inflammatory tissue T cells in eosinophilic esophagitis

(Submitter supplied) T cell heterogeneity is highly relevant to allergic disorders. We resolve the heterogeneity of human tissue CD3+ T cells during allergic inflammation, focusing on a tissue-specific allergic disease, eosinophilic esophagitis (EoE). We investigated 1,088 single T cell derived from patients with a spectrum of disease activity. Eight disparate tissue T cell subtypes (designated T1-T8) were identified, with T7 and T8 enriched in the diseased tissue. more...

Clonally expanded, GPR15-expressing pathogenic effector Th2 cells are associated with eosinophilic esophagitis

(Submitter supplied) Eosinophilic esophagitis (EoE) is an allergic disorder characterized by the recruitment of eosinophils to the esophagus, resulting in chronic inflammation. We sought to understand the cellular populations present in the esophageal biopsies of patients with EoE and to determine how these populations are altered between active disease and remission. To this end, we analyzed cells from the esophageal biopsies, duodenal biopsies, and peripheral blood of EoE patients in active disease or remission using single-cell RNA and TCR sequencing. more...

IL-13 signaling via epithelial cell-expressed type II IL-4 receptor mediates eosinophilic esophagitis

(Submitter supplied) Purpose: We aimed to define the molecular pathways that are regulated by IL13Ra1 in our experimental murine EoE model Methods: 1cm piece of the middle part from the esophagus of OXA or Vehicle treated WT or Il13ra1 KO mice were obtained for RNA extraction using TRIZOL. Thereafter, RNA samples were prepared using the CEL-Seq2 protocol, as published by Hashimshony et al. Genome Biology (2016) 17:77, with minor changes. more...

Local and systemic multiomics signature of eosinophilic esophagitis (EO) in children

(Submitter supplied) We aimed to provide the most comprehensive description to date of both local and systemic immune constituents characterizing children with EO. For that purpose, we performed comprehensive immunophenotyping and cytokine/antibody measurements on paired biopsies and blood samples collected from children with EoE, in comparison to age-matched controls. EoE status was clinically and histologically characterized and confirmed using transcriptomer analysis. more...

RNA-sequencing identifies global transcriptional changes in peripheral CD4+ cells during active esophagitis and following epicutaneous immunotherapy in eosinophilic esophagitis.

(Submitter supplied) Immunotherapy strategies have been studied for IgE-mediated food allergies but have not been studied for non-IgE mediated food allergy disorders, including eosinophilic esophagitis. We interrogated the transcriptional signatures of peripheral CD4+ cells isolated from pediatric eosinophilic esophagitis patients enrolled in a phase IIa clinical trial of milk-antigen epicutaneous immunotherapy. We analyzed differential expression in peripheral CD4+ cells before therapy in patients before and after milk-exclusion diet. more...

Transcriptomic profiling of esophageal epithelium reveals enrichment of IFN-γ response gene signature during active EoE.

(Submitter supplied) Eosinophilic esophagitis (EoE) is a chronic, allergic inflammatory disease of the esophageal mucosa. Although type 2 cytokines are predominant, targeting type 2 inflammation alone is not always effective for all patients. In EoE patients, the transcriptional profiling of esophageal biopsy reveals upregulation of type I and II interferon (IFN) response, dysregulated immune signaling, and downregulation of esophageal-specific genes. more...

Clariom S Microarray Expression Data from Human Eosinophilic Esophagitis and Control Esophageal Biopsies

(Submitter supplied) This study sought to evaluate the diffferential gene expression of human Eosinophilic Esophagitis (EoE) patients compared to control patients. Abstract from associated publication: Eosinophilic Esophagitis (EoE) is a chronic allergic disease characterized by progressive inflammation of the esophageal mucosa. While the transcriptome of EoE has been reported, few studies have examined the genetics among both adult and pediatric EoE populations. more...
