Prostate Cancer

(Submitter supplied) Prostate cancer, a leading cause of cancer death, displays a broad range of clinical behavior from relatively indolent to aggressive metastatic disease. To explore potential molecular variation underlying this clinical heterogeneity, we profiled gene expression in 62 primary prostate tumors, as well as 41 normal prostate specimens and nine lymph node metastases, using cDNA microarrays containing approximately 26,000 genes. more...

Gene expression profiling of LNCaP cells following shRNA-mediated knockdown of TMEFF2 and growth in presence and absence of dihydrotestosterone

(Submitter supplied) TMEFF2 is an androgen regulated transmembrane protein mainly restricted to brain and prostate, that functions as a tumor suppressor in prostate cancer (PCa). Studies using publically available prostate cancer (PCa) datasets, reveal changes in the expression of TMEFF2 with disease stage, supporting an important role of TMEFF2 in this disease. However, the role of TMEFF2 in the biology and pathogenesis of PCa is still unknown. more...

Expression data from prostate cancer and benign prostate glands

(Submitter supplied) Prostate cancer is a leading cause of cancer death amongst males. The main clinical dilemma in treating prostate cancer is the high number of indolent cases that confer a significant risk of over diagnosis and over treatment. In this study we have performed a genome expression profiling of tumor tissue specimens from 36 patients with prostate cancer to identify transcripts that delineate aggressive and indolent cancer. more...

Gene expression profiling of the 20 human early breast carcinomas by three miaroarray platforms

(Submitter supplied) In this study, we profiled gene expressions on 20 biopsy tissues of early stage breast carcinoma using Applied Biosystem’s Human Genome Survey Microarrays. Two main previously defined clinically relevant subtypes of breast tumors, Luminal A (longest survival time) and Basal (shortest survival time) were identified. Statistical analysis identified 1210 genes as signature genes characterizing the two subtypes of breast cancer. more...

Identification of a distinct luminal subgroup diagnosing and stratifying early stage prostate cancer by tissue-based single-cell RNA sequencing

(Submitter supplied) The highly intra-tumoral heterogeneity and complex cell origination of PCa greatly limited the significance of traditional bulk RNA sequencing in finding better biomarker for disease stratification. In the context of these sequencing strategies, significant gene expression differences in specific cell population might be normalized or even shaded by genes in those less “important” but large in amount cells. more...

Random forest-based modelling to detect novel biomarkers for prostate cancer progression

(Submitter supplied) The clinical course of prostate cancer (PCa) is highly variable, demanding an individualized approach to therapy and robust prognostic markers for treatment decisions. We here present a random forest-based classification model to predict aggressive behaviour of PCa. DNA methylation changes between PCa cases with good or poor prognosis (discovery cohort with n=78) were used as input. The model was validated with data from two independent PCa cohorts from ICGC and TCGA. more...

Molecular Correlate to Gleason Grade in Prostate Adenocarcinoma

(Submitter supplied) Twenty-nine radical prostatectomy samples were laser capture microdissected (LCM) to obtain the most common Gleason patterns (patterns 3, 4, and 5) and matched benign adjacent luminal prostate epithelial cells. We performed cDNA microarrays on matched cancer and adjacent normal samples and identified an 86-gene model capable of distinguishing low Gleason grade (pattern 3) from high Gleason grade (pattern 4 and 5) cancers, which contributes a set of potential targets for modulating the development and progression of the lethal prostate cancer phenotype. more...

Expression data from Neuroendocrine Prostate Cancer and Primary Small Cell Prostatic Carcinoma

(Submitter supplied) Neuroendocrine prostate cancer (NEPC) is rare historically but may be increasingin prevalence as patients potentially develop resistance to contemporary anti-androgen treatment through a neuroendocrine phenotype. Diagnosis can be straightforward when classic morphological features are accompanied by a prototypical immunohistochemistry profile, however there is increasing recognition of disease heterogeneity and hybrid phenotypes. more...

Gene expression profiling of prostate cancer

(Submitter supplied) To better understand the molecular mechanism that underlay tumorigenesis and progression of prostate cancer (PCa), we studied the gene expression profiles of sixteen PCa compared to their matched normal tissues. Using Significance Analysis of Microarrays, we identified 53 genes differentially expressed that were more than 2 fold up- or down-regulated in at least 50 % of the tumors. caArray_geral-00117: Comprehensive gene expression analysis of prostate cancer reveals distinct transcriptional programs associated with metastatic disease

(Submitter supplied) The identification of genes that contribute to the biological basis for clinical heterogeneity and progression of prostate cancer is critical to accurate classification and appropriate therapy. We performed a comprehensive gene expression analysis of prostate cancer using oligonucleotide arrays with 63,175 probe sets to identify genes and expressed sequences with strong and uniform differential expression between nonrecurrent primary prostate cancers and metastatic prostate cancers. more...
