The base-calling software was Bustard1.4.0 (Bentley et al. 2008).
Mapping to corresponding species genome [Drosophila melanogaster 5; Drosophila yakuba FB1 / UCSC droYak2; Drosophila virilis FB1 / UCSC droVir3] using bowtie version 0.12.1 allowing two mismatches. Only uniquely mapped reads were taken into consideration.
