Growth protocol Control and IFT88KD C2C12 myoblasts were cultured in different conditions to achieve different cell cycle states (Proliferating myoblasts (MB):Adherent culture, full growth medium (DMEM+20% FBS); Quiescent myoblasts (G0): Suspension culture, full growth medium (DMEM+20% FBS); Reactivated myoblasts (R2): G0 myoblasts replated after suspenion culture, full growth medium (DMEM+20% FBS); Differentiating myoblasts (D48): 80% confluent myoblasts in adherent culture cultured in Differentiation medium (DMEM +2% NHS) for 48 hours.)

Extraction protocol Trizol extraction of total RNA was performed according to the manufacturer's instructions
Label biotin
Label protocol Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 8 ug total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).
 
Hybridization protocol Following fragmentation, cRNA were hybridized for 16 hr at 45C on GeneChipMouse Array. GeneChips were washed and stained in the Affymetrix Fluidics Station 400
Scan protocol GeneChips were scanned using the Hewlett-Packard GeneArray Scanner G2500A.
Data processing All the CEL (cell intensity) files generated by the Affymetrix Gene Chip operating software (GCOS) Expression Console were loaded into the R Bioconductor affy package for microarray analysis,normalized using Loess Normalization method
