Data processing Read-Alignment: Short-read sequences generated from Illumina Sequencer were aligned to the UCSC human reference genome hg19 downloaded from support.Illumina.com (http://support.illumina.com/sequencing/sequencing_software/igenome.html) using TopHat from the Tuxedo Tools.
Abundance measurements: Counts/gene expression matrices were generated using HTSeq which quantified the reads per transcript
Normalization of abundance measurements: The expression matrices were log transformed and normalized using the rlog function in Deseq2 package.
