Extraction protocol From single sorted cells, cDNA was generated according to C1™ Single-Cell Auto Prep IFC for mRNA Sequencing (Fluidigm) using the Fluidigm C1 system and following manufacturer protocol.
Illumina sequenecing libraries were constructed in 96-well plates using the Illumina Nextera XT DNA Sample Preparation kit according to a protocol supplied by Fluidigm.

Data processing Reads were aligned to the murine genome (mm9) using STAR with default parameters.
