Total RNA was isolated from 5 individual plants for each microarray (15 plants from each line in total) using the Spectrum Plant Total RNA Kit (Sigma-Aldrich, USA)

According to the Hybridization, Wash and Stain Kit manual (Affymetrix, USA). The resulting target was hybridized to the GeneChip AraGene-1.0 ST arrays (Affymetrix, USA) for 17 hrs at 45 °C (3 plants from each line)

Arrays were scanned using the Affymetrix GeneChip Scanner 3000 7G.

Data processing |
Images were processed using Partek’s Genomic Suite’s workflow designed for Exon-Arrays. Chp-files were generated applying quantile normalization and the RMA summarization algorithm (Irizarry et al. 2003).
