For samples where the bottom tenth percentile was less than the negative of the median of the positive control genes, the bottom tenth percentile was used as a background, and subtracted from all the other genes first. User specified genes were used as negative controls for a background subtraction; their median value was subtracted from the raw values for each gene. Values below 0.01 were set to 0.01.
