Mammalian Methylation Consortium

(Submitter supplied) The Mammalian Methylation Consortium aimed to characterize the relationship between cytosine methylation levels and a) species characteristics such as maximum lifespan and b) individual sample characteristics such as age, sex, tissue type. Both supervised machine learning approaches and unsupervised machine learning approaches were applied to the data as described in the citations. To facilitate comparative analyses across species, the mammalian methylation consortium applied a single measurement platform (the mammalian methylation array, GPL28271) to n=15216 DNA samples derived from 70 tissue types of 348 different mammalian species (331 eutherian-, 15 marsupial-, and 2 monotreme species). more...

Gene expression signatures of mammalian longevity across species

(Submitter supplied) Lifespan varies both within and across species, but the general principles of its control are not understood. To identify transcriptomic signatures of mammalian longevity, we sequenced multiple organs of young adult mammals corresponding to 8 different species, including Canadian beaver, long-tailed macaque, greater tube-nosed bat, baboon, white-footed mouse, sugar glider, Siberian chipmunk and American black bear. more...

Comparative analysis of genome-scale, base-resolution DNA methylation profiles across 580 animal species

(Submitter supplied) We mapped DNA methylation in 580 animal species (535 vertebrates, 45 invertebrates), resulting in 2443 genome-scale, base-resolution DNA methylation profiles of primary tissue samples from various organs. Reference-genome independent analysis of this comprehensive dataset defined a “genomic code” of DNA methylation, which allowed us to predict global and locus-specific DNA methylation from the DNA sequence within and across species. more...

Muscle transcriptome from active and hibernating brown bears (Ursus arctos)

(Submitter supplied) Male and female 2- and 3-years old brown bear from the region of Tackasen (Sweden) were captured in summer and winter. Muscle biopsies from vastus lateralis were collected in february (hibernation state) and june (active period). Total RNA were extracted from muscle tissue and full transcriptome analysis (RNA Seq) were performed. Statistical analysis were performed to winter versus summer comparison from matched paired samples

MiRNA regulation of auto-anticoagulation in hibernating black bears: A Novel Translational Approach

(Submitter supplied) Hibernating American black bears have significantly different clotting parameters than their active summer counterparts, affording them innate protection against venous thromboembolism (VTE) despite prolonged periods of immobility. Physiologic changes that occur during hibernation are thought to result from differential gene expression, rather than novel genes, and there is increasing evidence miRNAs may play an important role this regulation. more...

Transcriptional profiling of grizzly bear skeletal muscle before and during hibernation

(Submitter supplied) We report transcriptional changes in grizzly bear muscle during hibernation (February) as compared to before (October). We used Gastrocnemius muscle biopsies taken during Febrary (hibernation) and the October before (activity) for mRNA extraction followed by 454, paired-end and single-end Illumina sequencing. Resulting reads were later mapped to human homologs and used for further analysis.

Gene Expression Defines Natural Changes in Mammalian Lifespan

(Submitter supplied) Mammals differ more than hundred fold in maximum lifespan, which can be altered in either direction during evolution, but the molecular basis for natural changes in longevity is not understood. Divergent evolution of mammals also led to extensive changes in gene expression within and between lineages. To understand the relationship between lifespan and variation in gene expression, we carried out RNA-seq-based gene expression analyses of liver, kidney and brain of 33 diverse species of mammals. more...

Comparative functional genomics of adaptation to muscular disuse in hibernating mammals (black bears)

(Submitter supplied) Hibernation is energy saving adaptation involving suppression of activity to survive in highly seasonal environments. Immobility and disuse generate muscle loss in most mammalian species. In contrast to other mammals, bears and ground squirrels demonstrate limited muscle atrophy over the physical inactivity of winter hibernation. This suggests that hibernating mammals have adaptive mechanisms to prevent disuse muscle atrophy. more...

Preservation of bone mass and structure in hibernating black bears (Ursus americanus) through elevated expression of anabolic genes

(Submitter supplied) Physical inactivity reduces mechanical load on the skeleton, which leads to losses of bone mass and strength in non hibernating mammalian species. Although bears are largely inactive during hibernation, they show no loss in bone mass and strength. To obtain insight into molecular mechanisms preventing disuse bone loss, we conducted a large-scale screen of transcriptional changes in trabecular bone comparing winter hibernating and summer non hibernating black bears using a custom 12,800 probe cDNA microarray. more...

Gene Expression Data of Hibernating and Summer Active Black Bears

(Submitter supplied) We conducted a large-scale gene expression screen using the 3,200 cDNA probe microarray developed specifically for Ursus americanus to detect expression differences in liver and skeletal muscle that occur during winter hibernation in comparison to animals sampled during summer. The expression of 12 genes, including RNA binding protein motif 3 (Rbm3), that are mostly involved in protein biosynthesis, was induced during hibernation in both liver and muscle. more...
