Engineering covalent small molecule–RNA complexes in living cells

(Submitter supplied) Targeting cellular RNA by small molecules has come to the forefront of biotechnology and holds great promise for therapeutic use. Strategies to identify, validate and optimize these molecules are essential, but are still lacking in some aspects. In particular, the site-specific covalent labeling and modification of RNA in living cells poses many challenges. Here, we describe a general structure-guided approach to engineer non-covalent RNA aptamer–ligand complexes into their covalent counterparts using a molecular tether. more...

Single cell transcriptomics of the cerebral cortex in mice lacking the PRC2 gene Eed

(Submitter supplied) The Polycomb Repressive Complex 2 (PRC2) regulates corticogenesis, yet how PRC2 influences cell identity in the mature brain is poorly defined. Using a mouse model in which the PRC2 gene Eed is conditionally deleted from the developing mouse dorsal telencephalon, we performed single nuclei RNA sequencing on the cortical plate of adult heterozygote and homozygote Eed knockout mice compared to controls.

Overexpression of miR-200s in murine ovarian cancer cells (ID8 and 28-2)

(Submitter supplied) Little is known about the role of miR-200s in the progression of ovarian cancer. In this study we overexpressed the miR-200c/141 cluster, the miR-200b/200a/429 cluster, or both clusters in two different murine ovarian cancer cell lines (ID8 and 28-2). As co-oeverexpression of both clusters provided the best miR-200 overexpression, we evaluated ID8 and 28-2 cells overexpressing both miR-200 clusters (ID8-200f and 28-2-200f) compared to empty vector control cells (ID8EV and 28-2EV). more...

Transcriptomic Responses of Cannabis sativa L. to Trichoderma hamatum Treated under Drought Conditions

(Submitter supplied) Cannabis sativa L., which has been reclassified as an agronomic crop, has experienced an increase in cultivation. Its interactions with a variety of environmental stressors have been extensively studied. However, the mechanisms of recovery through fungal associations remain underexplored. Trichoderma hamatum, known for its role as a biological agent, enhances plant growth and provides antagonistic defense against pathogenic microbes. more...

Engineering class-B vitamin biosynthesis in Saccharomyces cerevisiae

(Submitter supplied) Saccharomyces cerevisiae is bradytroph for class B vitamins, it means that yeast cells exhibit slower growth in the absence of an external source of these metabolites. Alleviating these nutritional requirements for optimal growth performance would represent a valuable phenotypic characteristic for industrial strains since this would result in cheaper processes that would also be less susceptible to contaminations. more...

RAB7 deficiency impairs pulmonary artery endothelial function and promotes pulmonary hypertension

(Submitter supplied) Pulmonary arterial hypertension (PAH) is a devastating and progressive disease with limited treatment options. Endothelial dysfunction plays a central role in development and progression of PAH, yet the underlying mechanisms are incompletely understood. The endosome-lysosome system is important to maintain cellular health and the small GTPase RAB7 regulates many functions of this system. Here, we explored the role of RAB7 in endothelial cell (EC) function and lung vascular homeostasis. more...

Cas-SF01, an engineered Cas12i nuclease is an efficient genome editing tool in mammalian cells and plants

(Submitter supplied) The type V-I CRISPR-Cas system is becoming increasingly attractive for its potential utility in gene editing. However, natural nucleases often exhibit low efficiency, limiting their application. Here, we utilized structure-guided rational design and combinatorial protein engineering to optimize an uncharacterized Cas12i nuclease, Cas12i3. Accordingly, we developed Cas-SF01, a Cas12i3 variant that exhibits significantly improved gene-editing activity in mammalian cells and plants. more...

SPAG7 deletion causes intrauterine growth restriction, resulting in adulthood obesity and metabolic dysfunction

(Submitter supplied) From a forward mutagenetic screen to discover mutations associated with obesity, we identified mutations in the spag7 gene linked to metabolic dysfunction in mice. Here we show that SPAG7 KO mice are born smaller and develop obesity and glucose intolerance in adulthood. This obesity does not stem from hyperphagia, but a decrease in energy expenditure. The KO animals also display reduced exercise tolerance and muscle function due to impaired mitochondrial function. more...

Knockout of MXRA8 in MDA-MB-231 cells

(Submitter supplied) Matrix remodeling associated protein 8 or MXRA8 is a transmembrane protein that can binds arthritogenic alpha viruses like the Chikunggunya virus and provide viral entry into cells. MXRA8 can also interact with integrin β3 and thus possibly regulate cell-cell interactions and binding to the extracellular matrix. While MXRA8 has been associated with reduced survival in patients with colorectal and renal clear cell cancers, the role of MXRA8 in breast cancer remains unexplored. more...

Temporal Analyses Reveal a Pivotal Role for Sense and Anti-sense Enhancer RNAs in Coordinate Immunoglobulin Lambda Locus Activation

(Submitter supplied) Transcription enhancers are essential activators of V(D)J recombination that orchestrate non-coding transcription through complementary, unrearranged gene segments. How transcription is coordinately increased at spatially distinct promoters, however, remains poorly understood. Using the murine immunoglobulin lambda (Igλ) locus as model, we find that three enhancer-like elements in the 3’ Igλ domain, Eλ3-1, HSCλ1 and HSE-1, show strikingly similar transcription factor binding dynamics and close spatial proximity, suggesting that they form an active enhancer hub. more...

The landscape of abiotic and biotic stress-responsive splice variants with deep RNA-seq datasets in hot pepper [PRJNA634831]

(Submitter supplied) Alternative splicing (AS) is a widely observed phenomenon in eukaryotes that plays a critical role in development and stress responses. In plants, the large number of RNA sequencing (RNA-seq) datasets in response to different environmental stressors can provide clues for identification of condition-specific and/or common AS variants for preferred agronomic traits. In this study, we report five RNA-seq datasets (350.7 Gb) inoculated with one of three bacteria, one virus, or one oomycete. more...
