PGE2 alters chromatin through H2A.Zvariant enhancer nucleosome modification to promote hematopoietic stem cell fate (ChIP-Seq)

(Submitter supplied) Hematopoietic stem and progenitor cells (HSPCs) need require tight transcriptional regulation. In-depth knowledge on how epigenetic mechanisms regulate chromatin landscape in order to control gene expression, particularly in response to external stimuli, will be key to understand the pathogenesis of hematologic disorders and improve blood stem cell-based therapies. Prostaglandin E2 (PGE2) and its metabolically resistant analog 16,16-dimethyl-PGE2 (dmPGE2) were previously identified as a potent external stimulus to enhance HSPC engraftment. more...

Nucleos(t)ide analogs for hepatitis B virus infection differentially regulate the growth factor signaling in hepatocytes

(Submitter supplied) Recent clinical studies have suggested that the risk of developing hepatocellular carcinoma might be lower in chronic hepatitis B (CHB) patients receiving tenofovir disoproxil fumarate (TDF) than in patients receiving entecavir (ETV), although there is no difference in biochemical and virological remission between two drugs. The effects of nucleoside analogs (NsAs; lamivudine and ETV) or nucleotide analogs (NtAs; adefovir disoproxil [ADV], TDF, and tenofovir alafenamide [TAF]) on cell growth and the expression of growth signaling molecules were investigated. more...

Small Molecule Inducers of Neuroprotective miR-132 Identified by HTS-HTS in Human iPSC-derived Neurons

(Submitter supplied) MicroRNAs (miRNAs) are short RNAs that regulate fundamental biological processes. miR-132, a key miRNA with established functions in Tau homeostasis and neuroprotection, is consistently downregulated in Alzheimer’s disease (AD) and other tauopathies. miR-132 overexpression rescues neurodegenerative phenotypes in several AD models. To complement research on miRNA-mimicking oligonucleotides targeting the central nervous system, we developed a high-throughput-screen coupled high-throughput-sequencing (HTS-HTS) in human induced pluripotent stem cell (iPSC)-derived neurons to identify small molecule inducers of miR-132. more...

Gene expression analysis of anti-tuberculous drug responses in a whole blood transcriptome model

(Submitter supplied) There is a need for better tools to evaluate new or repurposed TB drugs. The whole blood bactericidal activity (WBA) assay has been advocated for this purpose. We investigated whether transcriptional responses in the WBA assay resemble TB responses in vivo, and whether the approach might additionally reveal mechanisms of response. Microarray analysis was performed on Mycobacterium tuberculosis (Mtb) RNA extracted from whole blood cultures, sputum from TB patients on combination treatment, and drug-free broth cultures

Differential DNA methylation encodes proliferation and senescence programs in human adipose-derived mesenchymal stem cells

(Submitter supplied) Adipose tissue-derived mesenchymal stem cells (ASC’s) constitute a vital population of multipotent cells capable of differentiating into end-organ tissues. However, scientific endeavors to harness the regenerative potential of ASC’s for regenerative medicine are currently limited by an incomplete understanding of the mechanisms that determine cell-lineage commitment and stemness. In the current study, we used reduced representation bisulfite sequencing (RRBS) analysis to identify epigenetic gene targets and cellular processes that are responsive to 5-azathioprine, a potent inducer of DNA methylation. more...

mRNA sequence of individual Drosophila melanogaster (w1118) male and female flies fed with different concentrations of dimethyl sulfoxide (DMSO) over different time periods.

(Submitter supplied) To gain an understanding of the toxic effect of a commonly used solvent, flies were exposed to 0, 0.1, 0.2, or 0.4% v/v DMSO for 0, 2, 4, or 8 h. We performed compound exposure of 800 individual flies in 4 Whole Animal Feeding Flats (WAFFL), a novel 96 well system to house, feed, and harvest individual flies. This expression profiling was part of a set of the experiments performed to evaluate the suitability of the WAFFL for high throughput small compound screening in D. more...

Broad chromosomal domains of histone modification patterns in C. elegans

(Submitter supplied) Chromatin immunoprecipitation identifies specific interactions between genomic DNA and proteins, advancing our understanding of gene-level and chromosome-level regulation. Based on chromatin immunoprecipitation experiments using validated antibodies, we define the genome-wide distributions of 19 histone modifications, one histone variant, and eight chromatin-associated proteins in Caenorhabditis elegans embryos and L3 larvae. more...

Effect of the explosive compound TNT on wild type seedlings

(Submitter supplied) The aim of this experiment was to identify the genes involved in the detoxification of the toxic pollutant and explosive compound 2,4,6-trinitrotolune (TNT). Fourteen-day-old, liquid culture grown, Arabidopsis seedlings, ecotype Col0 (NASC stock code N1093), were dosed with 60 uM TNT dissolved in 60 ul dimethyl formamide (DMF) solvent, or 60 ul DMF only. After six hours, RNA was extracted and used for the microarray analysis. more...

Gene Expression Profiling In Rat Smooth Muscle Cells Modulated by Rapamycin and Paclitaxel.

(Submitter supplied) Background: Drug-eluting stents (DES) have rapidly become a standard therapy for treatment of obstructive coronary artery disease. Differences exist in therapeutic responses to different DES formulations, and mechanisms to predict drug responses in the preclinical setting have not been standardized. Results: We have used gene expression profiling to characterize the patterns of gene regulation within cultures of rat aortic smooth muscle cells (RASMC) treated with rapamycin or paclitaxel, the two drugs widely used in commercially available DES. more...

Cross-Platform Array Comparative Genomic Hybridization (array CGH) Meta-Analysis

(Submitter supplied) A series of studies have been published that evaluate the chromosomal copy number changes of different tumor classes using array Comparative Genomic Hybridization (array CGH), however the chromosomal aberrations that distinguish the different tumor classes have not been fully characterized. Therefore, we performed a meta-analysis of different array CGH data sets in an attempt to classify samples tested across different platforms. more...
