JJN3 cells were cultured in presence of 100 µM Pomalidomide (CC-4047) for 24 hours.

Growth protocol |
JJN3 cell line was maintained in culture in RPMI 1640 medium supplemented with 10% heat-inactivated fetal bovine serum (FBS), Penicillin (100U/ml), Streptomycin (100µg/ml), L-Glutamine (2mM) and Fungizone antimycotic (2,5µg/ml) (Invitrogen Life Technologies, Milan, Italy).

Extraction protocol |
Total RNA was extracted from the cells using the RNeasy total RNA isolation kit (Qiagen, Valencia, CA), and then quantified using a Nanodrop ND-100 (Celbio S.p.A., Milan, Italy).

Biotin labeling of antisense cRNA was performed according to standard Affymetrix protocols.

Hybridization protocol |
Biotin labeled cRNA target was hybridized on GeneChip® Human Genome U133 Plus 2.0 Arrays (Affymetrix Inc., Santa Clara, CA, USA) according to the standard Affymetrix protocol. The arrays were washed and stained in the Affymetrix Fluidics Station 450.

The GeneChip® Human Genome U133 Plus 2.0 arrays were scanned using the GeneChip® Scanner 3000 7G (Affymetrix Inc., Santa Clara, CA).

Data processing |
Expression values were extracted from cell intensity files, using GeneAnnot custom chip definition files. The CDF Packages for R/Bioconductor (http://www.bioconductor.org/) version 2.2.0 was based on GeneAnnot annotation Version 2.0 and publicly available at http://www.xlab.unimo.it/GA_CDF/. The data were normalized using Robust Multi-array Average procedure.
