Sample GSM865807 Query DataSets for GSM865807
Status Public on Sep 11, 2013
Title NB4, Ago3-associated mRNAs, biological rep1
Sample type RNA

Source name NB4 cell line, 4'-thiouridine and UV treated
Organism Homo sapiens
Characteristics tissue: human acute promyelocytic leukemia
genotype: cells carry the t(15;17) PML-RARA fusion gene
age: cells were harvested after 48 - 72 h
rna subtype: Ago3-associated mRNAs
Extracted molecule total RNA
Extraction protocol The 4 Ago antibodies were obtained from our cooperation partner Prof. Dr. Gunter Meister from University Regensburg and were manufactured in house. TRIzol extraction of Ago- / isotype control-associated and total RNA was performed according to the manufacturer's instructions.
Label biotin
Label protocol Biotinylated aRNA was prepared according to the standard Affymetrix protocol from (GeneChip 3' IVT Express Kit Manual, 2008-2009, Affymetrix).

Hybridization protocol Following fragmentation, aRNA was hybridized on Affymetrix Human Genome U133 2.0 Arrays. GeneChips were washed and stained in the Affymetrix Fluidics Station 450 (performed by the core facility BMFZ Düsseldorf).
Scan protocol GeneChips were scanned using the GCS 3000 from Affymetrix (performed by the core facility BMFZ, Düsseldorf).
Description Identification of Ago3-associated mRNAs
Data processing The data were analyzed with RMAExpress v.1.0.4 for Windows, using quantile normalization and the median polish signal estimation algorithm.
