Treatment protocol |
Basal cells were cultured in collagen coated 10 cm dishes in Bronchial Life medium (LifeLine Cell Technologies, Frederick, MD) until 80% confluent. Cells wereflow sorted based on the expression of basal cell marker nerve growth factor receptor and seeded in transwells at a density of 1 x 10^5/well. Cells were grown under submerged conditions in Bronchial Life medium until confluent (5 to 7 days), treated with 1 uM quercetin for 3 days. Cells were then harvested.

Cells were washed once with PBS, lysed in TRIZOL and total RNA was isolated by using miRNeasy kit (Qiagen, Valencia, CA) involving DNAse treatment step.

Double stranded cDNA was synthesized from 2 µg of total RNA followed by clean up with GeneChip Sample Cleanup Module. Biotin-labeled cRNA was then synthesized by in vitro transcript reaction using GeneChip IVT labeling kit.

Purified and quantified cRNA was hybridized to affymetrix Human Gene ST 2.1 test chips and the microarrays were performed following instructions from the manufacturer.

Peg Arrays were scanned using the Affymetrix GeneTitan system (software version 4.3.0.1592).

Data processing |
The data were analyzed with Transcriptome Analysis Console (software version 4.0) using default analysis settings (Gene-Level Fold Change < -2 or > 2, Gene-Level p-value < 0.05, ebayes ANOVA method) and Gene Level RMA as normalization method.
