Raw reads were filtered by removing adaptor sequences and low quality sequences to obtain high-quality reads The clean reads were assembled into transcript using Trinity after the adaptors and the low quality reads were removed The clean reads were separately mapped to the reference transcriptome by TopHat2 Fragments per kilobase per million mapped reads (FPKM) values were calculated using RSEM Assembly: For de novo transcriptome analysis, RNA-seq reads were assembled into transcripts using the Trinity software.
