Described in Mikkelsen et al., Nature 2007. Chromatin was fixed and sheared to 200-600 bp using Branson Sonifer. After IP and adapter ligation library fragments of ~250 bp were isolated. The purified DNA was captured on an Illumina flow cell for cluster generation. Libraries were sequenced on the Genome Analyzer following the manufacturer's protocols.

Bed files: Any reads longer than 36 bases were first truncated to 36 bases. Reads were then aligned to the hg18 assembly using MAQ with default parameters. The fourth column of the bed file contains the actual 36 base read sequence.
