mRNA and mitochondrial mRNA was extracted by hybridization to polyT oligos on Seq-Well or 10x beads. DNA for ATAC-seq was extracted using the 10x multiome protocol with adaptations as described in DOGMA-Seq (Mimitou et al., Nat Biotech 2021). Seq-Well S3 and 10x 3' v3 single-cell RNA-sequencing library construction methods were utilized for mRNA libraries. MAESTER was used to enrich and sequence mitochondrial mRNA. The 10x Genomics multiome protocol was used for the multiome samples.
