| Extraction protocol |
Total RNA was isolated from the 12 endometrial biopsy samples using Trizol® Reagent (Invitrogen GmbH, Karlsruhe, Germany) according to the manufacturer’s instructions. Quantity and purity of RNA were measured with a NanoDrop 1000 (PEQLAB Biotechnologie GMBH, Erlangen, Germany). Quality of total RNA was determined by electrophoresis using an Agilent 2100 Bioanalyzer (Agilent Technologies, Waldbronn, Germany). RNA integrity (RIN) values ranged from 8.3 to 9.2.

Cy3-labeled cRNA was produced using the Quick Amp Labeling Kit, one-color (Agilent Technologies) according the manufacturer’s instructions.

| Hybridization protocol |
Microarray analysis was performed using Agilent 4x44k Horse Gene Expression microarrays (AMADID 021322). Labeled cRNA was hybridized to the microarrays according the manufacturer’s instructions.

Hybridized and washed slides were scanned at 3 µm resolution with an Agilent DNA Microarray Scanner (G2505C, Agilent Technologies).

| Data processing |
Image processing was performed with Feature Extraction Software 10.5.1.1 (Agilent Technologies). Processed signals were filtered based on “Well above background” flags (detection in 4 of 6 samples in either one of the two experimental groups) and subsequently normalized with the BioConductor package vsn.
