Sample GSM5024130 Query DataSets for GSM5024130
Status Public on Jan 18, 2021
Title ATAC_BrainE15_Baf53a_Het_2
Sample type SRA

Source name Mouse forebrains E15.5
Organism Mus musculus
Characteristics tissue: forebrain E15.5
genotype: Het
Growth protocol Forebrains were disected from E15.5 embryos and dissociated into a single cell suspension.
Extracted molecule genomic DNA
Extraction protocol Genomic DNA
ATAC-seq was performed as previously described (PMID: 24097267)

Library strategy ATAC-seq
Library source genomic
Library selection other
Instrument model Illumina NextSeq 500

Data processing Basecalls performed using Illumina CASAVA version 1.8.2
Reads were trimmed to remove adapters, then aligned to the mm10 genome assembly using bowtie version 2.1.0. Duplicate reads were discarded.
Peaks were called using MACS 2.1.0 with with default settings.
Genome_build: Genome_build: mm10
Supplementary_files_format_and_content: bigWig files were generated by creating fragments of l150 bp centered over all ATAC-seq read fragments, then calculating the basepair coverage for each replicate using Bedtools. bigWig files represent the mean values across replicates from each condition.
