Extraction protocol |
Total RNA was extracted using RNeasy Protect Bacteria Midi Kit (Qiagen) following the manufacturer’s instructions. RNA integrity and quantity were checked using an Agilent 2100 Bioanalyzer (Agilent Technologies) and NanoDrop 2000 spectrophotometer (Thermo Scientific). The cDNA libraries were constructed using Illumina TruSeqTM RNA Sample Prep Kit (Illumina) according to the manufacturer’s instructions. RNA libraries were prepared for sequencing using standard Illumina protocols

Data processing |
Primary data analysis, including base calling and quality scoring is, performed by real-time analysis or RTA on the instrument. Raw sequenced reads were quality filtered and trimmed for Illumina-adapter contamination using fastq-mcf. Remaining reads were aligned to the genome of the S. aureus NCTC 8325. Minimal sequence matches of 30 nucleotides with a minimal sequence homology of 93.33% were included. Mapped reads were aligned and counted using Rockhopper. Raw mapped read counts were normalized to reads per Kilo bases per Million (RPKM).
