Treatment protocol |
Mice received vaccinations of 10ug ovalbumin, 10 ug PorB, or 10ug ovalbumin + 10ug PorB in 100uL PBS subcutaneously behind the neck on days -1, +13 and +27. Control mice received 100uL PBS only in a single vaccination. 24 hours post vaccination on the indicated date mice were euthanized and their spleens collected.

6 week old C57BL/6 were obtained from Jackson Labs (Bar Harbor, ME).

Extraction protocol |
Harvested spleens were homogenized, and RNA purified using and RNeasy kit (Qiagen, Hilden, Germany) according to the manufacturer's protocol.

Biotin labeling was performed using the WT Plus reagent kit (Affymetrix, Santa Clara, CA) according to the manufacturer's protocol.

Hybridization protocol |
The labeled, fragmented DNA was hybridized to the Affymetrix Mouse Gene 1.0 ST Array for 18 hours in a GeneChip Hybridization oven 640 at 45oC with rotation (60 rpm). The hybridized samples were washed and stained using an Affymetrix fluidics station 450.

Scan protocol |
After staining, microarrays were immediately scanned using an Affymetrix GeneArray Scanner 3000 7G Plus.

Data processing |
Raw Affymetrix CEL files were normalized to produce Entrez Gene-identifier-specific expression values using the implementation of the Robust Multiarray Average (RMA) in the affy Bioconductor R package and the Brainarray mogene10stv1mmentrezg R package (version 14.0.0).
