RNA libraries were prepared using the NEBNext Ultra Directional RNA Library Prep Kit (NEB) according to the manufacturer’s protocol. HEK293 cells were washed once with PBS and then treated with Trizol reagent for total RNA extracting.

RNA-seq raw fastq reads were uniquely mapped to hg19 whole human genome using Tophat with up to 2 nt mismatches and assembled into transcripts using cufflinks with known transcriptome annotation. Fragments Per Kilobase of exon per Megabase of library size (FPKM) were calculated for each known genes. For RNA-seq, tab-delimited text files include FPKM values of known genes, and gene_name represents known gene name, FPKM represents gene expression. Illumina Casava1.7 software used for basecalling.
