Sequence reads were mapped to the S. pombe reference genome using stampy. Sequence reads mapping to a single genomic location were summed in 1 kb bins. Windows where fewer than 250 reads were mapped in either sample were excluded. Normalised copy numbers were generated by dividing the sequence read counts from the replicating sample by counts from the non-replicating 45 min post-elutriation. The resulting absolute ratios reflect the read numbers; therefore data were normalized for read number and the fraction of bulk genome replication (determined by flow cytometry). This resulted in >95% of the data points lying between 1 and 2 (a biologically imposed restraint).
