Cells were grown in YP + 2% Glucose to an OD600 of 0.25 and then the temperature shifted from 25°C to 37°C for two hours.

Extraction protocol |
Total RNA was extracted following the manufacturers instructions (QUIAGEN). dscDNA was amplified using IVT (Invitrogen).

Label protocol |
10 mg of dscDNA was digested with DNase I and end-labeled using biotin-N6-ddATP using terminal transferase TdT (Roche, 400 U/µl) and Biotin-N6-ddATP (Enzo Life Sciences).

Hybridization protocol |
Hybridization was performed following the manufacturers instructions (Affymetrix). Samples were hybridized in buffer containing SSPE, TritonX-100, denatured salmon sperm DNA and biotin-labelled control oligonucleotide, oligo B2. Samples were denatured at 95ºC for 10 minutes before being hybridized to the arrays for 16 hours at 42ºC in a GeneChip Hybridization Oven 640.

Scan protocol |
The washing and scanning protocol (FlexMini_euk2v3_450), provided by Affymetrix, was performed automatically on a GeneChip Fluidics Station 450. Arrays were scanned using the GeneChip Scanner 3000 7G, and primary analysis of the chip data was performed using the Affymetrix GeneChip Operating Software (GCOS).
