Title |
WT HSC 3 |
Sample type |
RNA |
Source name |
Bone marrow HSC
Organism |
Mus musculus |
Characteristics |
FACS-sorted Lin-, c-kit+, Sca-1+ HSC from the bone marrow of PU.1 knockdown mice with targeted disruption of the distal enhancer (URE) –14kb upstream of the PU.1 gene.
Extracted molecule |
total RNA |
Extraction protocol |
RNeasy Micro
Label |
biotin/SAPE
Label protocol |
Amplification of RNA by two rounds of reverse transcription followed by T7 promoter-dependent in-vitro transcription. Then standard labeling according to Affymetrix protocols.
Description |
Total RNA from FACS-sorted HSC was amplified by two rounds of RT and T7 promoter-based in-vitro transcription and the resultant biotinylated cRNA was then hybridized to Affymetrix Mouse Genome 430 2.0 arrays.
Data processing |
Array data were analyzed with the dChip software. After smoothing spline normalization, expression values were calculated applying the perfect-match/mismatch difference model algorithm (dChip).
