Genome-wide maps of H3K4me3 in C57BL6/J, DBA/2J, and BXD lines for male germ cells, hepatocytes, cardiomyocytes, and mouse ESCs

(Submitter supplied) Here, we have explored how natural genetic variation in mice shapes the epigenome by studying levels of H3K4me3, a mark of active chromatin. We found tissue-specific trans-regulation in four diverse cell types: male germ cells, embryonic stem (ES) cells, hepatocytes and cardiomyocytes. Using recombinant inbred lines, we mapped six major trans-acting histone quantitative trait loci (hQTL) modulating hundreds of H3K4me3 sites in germ cells. more...

Genetics of the hippocampal transcriptome in mouse: a systematic survey and online neurogenomics resource

(Submitter supplied) The Hippocampus Consortium data set provides estimates of mRNA expression in the adult hippocampus of 99 genetically diverse strains of mice including 67 BXD recombinant inbred strains, 13 CXB recombinant inbred strains, a diverse set of common inbred strains, and two reciprocal F1 hybrids. The hippocampus is an important and intriguing part of the forebrain that is crucial in memory formation and retrieval, and that is often affected in epilepsy, Alzheimer's disease, and schizophrenia. more...

Systems genetics analysis of a recombinant inbred mouse cell culture panel reveals Wnt pathway member Lrp6 as a regulator of adult hippocampal precursor cell proliferation

(Submitter supplied) Stem/precursor cells were isolated from the hippocampal subgranular zone of adult mice and maintained as adherent cultures. Cultures from 20 different strains of the BXD recombinant inbred poulation were established in this study. For each cell line (strain), cells from 3 different passages were hybridised to Illumina Mouse-6 microarrays (1 replicate (strain/passage) per array).

Effect of acute ethanol on medidal prefrontal cortex across BXD genetic mapping panel and progenitors.

(Submitter supplied) In order to elucidate the molecular mechanisms underlying individual variation in sensitivity to ethanol we profiled the prefrontal cortex transcriptomes of two inbred strains that exhibit divergent responses to acute ethanol, the C57BL6/J (B6) and DBA/2J (D2) strains, as well as 27 members of the BXD recombinant inbred panel, which was derived from a B6 x D2 cross. With this dataset we were able to identify several gene co-expression networks that were robustly altered by acute ethanol across the BXD panel. more...

Identifying genetic loci and spleen gene coexpression networks driving immunophenotypes in the BXD panel

(Submitter supplied) The immune system plays a pivotal role in susceptibility to and progression of a variety of diseases. Due to its strong genetic basis, heritable differences in immune function may contribute to differential disease susceptibility between individuals. Genetic reference populations, such as the BXD (C57BL/6J X DBA/2J) panel of recombinant inbred (RI) mouse strains, provide a unique model through which to integrate baseline phenotypes in healthy individuals with heritable risk for disease because of the ability to combine data collected from these populations across multiple studies and time. more...

BXD Mouse Liver Gene Expression

(Submitter supplied) The liver is the primary site for the metabolism of nutrients, drugs, and chemical agents. Although metabolic pathways are complex and tightly regulated, genetic variation among individuals, reflected in variations in gene expression levels, introduces complexity into research on liver disease. This study dissected genetic networks that control liver gene expression through the combination of large-scale quantitative mRNA expression analysis with genetic mapping in a reference population of BXD recombinant inbred mouse strains for which extensive single-nucleotide polymorphism, haplotype, and phenotypic data are publicly available. more...

Identification of genes and quantitative trait loci (QTL) that control hematopoietic stem cell functioning

(Submitter supplied) We have combined large-scale mRNA expression and gene mapping methods to identify genes and loci that control hematopoietic stem cell (HSC) functioning. mRNA expression levels were measured in purified HSC isolated from a panel of densely genotyped recombinant inbred mouse strains. Quantitative trait loci (QTLs) associated with variation in expression of thousands of transcripts were mapped. Comparison of the physical transcript position with the location of the controlling QTL identified polymorphic cis-acting stem cell genes. more...

Hematopoietic stem cells from different recombinant inbred strains

Expression profiling of Lin- Sca-1+ c-kit+ hematopoietic stem cells (HSC) from 22 different BXD recombinant inbred (RI) strains. Each RI strain is homozygous for alleles at about 98% of loci. Results combined with QTL mapping to identify candidate genes for the control of HSC function.
