Primary central nervous system lymphoma patients: brain tumor

Analysis of brain tumor tissue from primary central nervous system lymphoma (PCNSL) patients. PCNSL is an extranodal form of non-Hodgkin lymphoma that arises in the craniospinal axis. Results provide insight into the molecular mechanisms underlying survival in patients with PCNSL.

A gene expression signature identifies two prognostic subgroups of basal breast cancer

(Submitter supplied) Medullary breast cancers (MBC) display a basal profile, but a favorable prognosis. We hypothesized that a previously published 368-gene expression signature associated with MBC might serve to define a prognostic classifier in basal cancers. We collected public gene expression and histoclinical data of 2145 invasive early breast adenocarcinomas. We developed a Support Vector Machine (SVM) classifier based on this 368-gene list in a learning set, and tested its predictive performances in an independent validation set. more...

Gene level expression profiling of colorectal cancer tissue samples

(Submitter supplied) By the use of whole genome transcription analysis, we aimed to develop a gene expression classifier to increase the likelihood of identifying stage II colorectal cancer (CRC) samples with a poor prognostic outcome. Exon level expression profiling of colorectal cancer tissue samples (validation sample series).

(Submitter supplied) Colorectal cancer is a heterogeneous disease molecularly characterized by inherent genomic instabilities, chromosome instability and microsatellite instability. In the present study we propose transcriptome instability as an analogue to genomic instability on the transcriptome level. Exon microarray data from two independent series of altoghether 160 colorectal cancer tissue samples was used for global alternative splicing detection using the FIRMA algorithm (aroma.affymetrix). more...

Glioma

(Submitter supplied) Mean age of patients was 53.2 years old (range, 18–80). Twenty-two patients were males, and 7 were females. Tissues were snap-frozen in liquid nitrogen within 5 min of harvesting, and stored thereafter at -80℃. Samples were specifically re-reviewed by a board-certified pathologist in our institution, using observation of sections of paraffin-embedded tissues that were adjacent or in close proximity to the frozen sample from which the RNA was extracted. more...

Immune-activation as a therapeutic direction for patients with high-risk ovarian cancer based on gene expression signature (2)

(Submitter supplied) Advanced-stage ovarian cancer is one of the most lethal gynecologic malignancies. To improve prognosis of patients with ovarian cancers, a predictive biomarkers leading to personalized treatments are required. In this large-scale cross-platform study of six microarray datasets consisting of 1054 ovarian cancer patients, we developed a novel risk classification system based on a 126-gene expression signature for predicting overall survival by applying elastic net7 and 10-fold cross validation to a Japanese dataset A (n = 260). more...
