Gene expression profiles of oil palm leaves from different oil yields and genetic population: Transcriptomic dataset

(Submitter supplied) Oil palm (Elaeis guineensis Jacq.) is one of the most important oil-producing crops in the world. However, the demand for oil from this crop will increase in the future. A comparative gene expression profile of the oil palm leaves was needed in order to understand the key factors that influence the oil production. Here, we reported an RNA-seq dataset from three different oil yields and three different genetic populations of oil palm. more...

Transcriptomic dataset for early inflorescence stages of oil palm in response to defoliation stress

(Submitter supplied) Oil palm breeding and seed development have been hindered due to the male parent's incapacity to produce male inflorescence as a source of pollen under normal conditions. On the other hand, a young oil palm plantation has a low pollination rate due to a lack of male flowers. These are the common problem of sex ratio in the oil palm industry. Nevertheless, the regulation of sex ratio in oil palm plants is a complex mechanism and remains an open question until now. more...

Differential leaf transcriptomes for somatic embryogenesis of Elaeis guineensis

(Submitter supplied) Identification of differentially expressed genes from RNA-seq data of non-embryogenic and embryogenic ortets. Selected ortets were previously cloned, thereby somatic embryogenesis rates are known for these ortets. Ortets fitting the study criteria were supplied by two agencies, namely L1 and L2. Principal Component Analysis indicated that variance between agencies were higher than the variance between embryogenesis groups within the agency. more...

Oil Palm Fruit Abscission Zone Transcriptome

(Submitter supplied) To determine the mechanisms of fleshy fruit abscission of the monocot oil palm (Elaeis guineensis Jacq.) compared with other abscission systems, we performed multi-scale comparative transcriptome analyses on fruit targeting the developing primary AZ and adjacent tissues. Combining between-tissue developmental comparisons with exogenous ethylene treatments, and naturally occurring abscission in the field, RNAseq analysis revealed a robust core set of 168 genes with differentially regulated expression, spatially associated with the ripe fruit AZ, and temporally restricted to the abscission timing. more...

Epigenomes of clonal palms with different fruit phenotypes.

(Submitter supplied) Leaf tissue was sampled from normal and mantled clonal palms producing normal and mantled fruits respectively. ChIP-Seq libraries for histone modifications H3K4me3 and H3K27me3 were generated and sequenced on Illumina platform. Genomic regions associated with specific histone marks were identified.

Small RNAs in monocots

(Submitter supplied) In monocots other than the cereals maize and rice, the repertoire and diversity of microRNAs (miRNAs) and the populations of phased, secondary, small interfering RNAs (phasiRNAs) are poorly characterized. To remedy this, we sequenced small RNAs (sRNAs) from vegetative and dissected inflorescence tissue in 28 phylogenetically diverse monocots and from several early-diverging angiosperm lineages, as well as publicly available data from 10 additional monocot species. more...

Loss of Karma transposon methylation underlies oil palm somaclonal mantling

(Submitter supplied) The oil palm fruit abnormality, mantled, is a somaclonal variant arising from tissue culture that drastically reduces yield, and has largely halted efforts to clone elite hybrids for breeding and oil production. Widely regarded as epigenetic, mantling had defied explanation, and has become an icon of unsustainability in environmentally sensitive tropical plantation crops. We identified the MANTLED gene using Epigenome Wide Association analysis of genetically identical palms from multiple clonal lineages. more...

Elaeis Guineensis Tiling Microarray

(Submitter supplied) EG5 Build RefSeq:GCF_000442705.1 Note: Original array design was based on the early P1 build and remapped to EG5 for analysis. Genome coordinates in platform table reflect remapping to EG5. Protocol: The microarray design was based on the E. guineensis genome (Singh, 2013, Oil palm genome sequence reveals divergence of interfertile species in Old and New worlds. Nature 500, 335-339) and contains over 1 million 60 base probes. more...
