Systematic exploration of dynamic splicing networks reveals conserved multi-stage regulators of neurogenesis [SPARseq]

(Submitter supplied) Alternative splicing (AS) is a critical regulatory layer, yet factors controlling networks of functionally coordinated splicing events during developmental transitions remain poorly understood. Here, we employ a multifaceted screening strategy to define factors that control dynamically regulated splicing events associated with neurogenesis. Among numerous previously unknown regulators, Rbm38 acts widely to negatively impact neural AS through Ptbp1-dependent and -independent mechanisms. more...

Fluid flow-induced left-right asymmetric decay of Dand5 mRNA in the mouse embryo requires a Bicc1-Ccr4 RNA degradation complex

(Submitter supplied) Molecular left-right (L-R) asymmetry is established at the node of the mouse embryo as a result of the sensing of a leftward fluid flow by immotile cilia of perinodal crown cells and the consequent degradation of Dand5 mRNA on the left side. We here examined how the fluid flow induces Dand5 mRNA decay. We found that the first 200 nucleotides in the 3' untranslated region (3'-UTR) of Dand5 mRNA are necessary and sufficient for the left-sided decay and to mediate the response of a 3’-UTR reporter transgene to Ca2+, the cation channel Pkd2, the RNA-binding protein Bicc1 and their regulation by the flow direction. more...

FGFR2 fusion protein-driven mouse models of intrahepatic cholangiocarcinoma unveil a necessary role for Erk signaling

(Submitter supplied) Four structurally different FFs were expressed in Tp53-/- mouse liver organoids. The tumorigenic properties of genetically-modified liver organoids were assessed by intrahepatic or subcutaneous transplantation in immuno-deficient mice. RNA was extracted from tumors and subjected to RNAseq. Transcriptional profiling identified up/down-regulated signatures shared between human and mouse cholangiocarcinomas driven by FGFR2 fusion proteins.

Human Muscle Posses Epigenetic Memory

(Submitter supplied) It is unknown if adult human skeletal muscle has an epigenetic memory of earlier encounters with growth. We report, for the first time in humans, genome-wide DNA methylation (850,000CpGs) and gene expression analysis after muscle hypertrophy (loading), return of muscle mass to baseline (unloading), followed by later hypertrophy (reloading). We discovered increased frequency of hypomethylation across the genome after reloading (18,816 CpGs) versus earlier loading (9,153 CpG sites). more...

Multilayered control of alternative splicing regulatory networks by transcription factors (SPAR-Seq)

(Submitter supplied) Networks of coordinated alternative splicing (AS) events play critical roles in development and disease. However, a comprehensive knowledge of the factors that regulate these networks is lacking. We describe a high-throughput system for systematically linking trans-acting factors to endogenous RNA regulation events. Using this system, we identify hundreds of factors associated with diverse regulatory layers that positively or negatively control AS events linked to cell fate. more...

Effect of Bicaudal C1 deletion on E13.5 mouse pancreatic mRNA profile

(Submitter supplied) Bicaudal C1 KO embryonic pancreas develops cysts and has less endocrine progenitors after E14.5 (14.5 days after fertilization), while no defect is observed at E13.5. Bicaudal C1 is an RNA-binding protein. To understand the molecular mechanisms leading to both phenotypes, the mRNA expression profile of E13.5 WT vs. Bicaudal C1 dorsal pancreas was studied by high-throughput sequencing using the Illumina HiSeq 2000 platform. more...

Osteoblast Gene Expression in Response to Bicc1 Knockdown

(Submitter supplied) We recently identified Bicc1 as a regulator of osteoblast differentiation and bone mass. Bicc1 encodes an RNA-binding protein. Here, we have used siRNA to decrease Bicc1 expression in primary calvarial osteoblasts. Illlumina microarrays were then used to profile global gene expression changes.

Bicaudal C homolog 1 knock down effect in primary calvarial osteoblasts

Analysis of calvarial osteoblasts transfected with siRNAs targeting bicaudal C homolog 1 (constructs BICC1_1, BICC1_2 and BICC1_3). Bicc1 encodes an RNA-binding protein. Results provide insight into the role of Bicc in osteoblastogenesis.
