Description

The variant is observed at an extremely low frequency in the gnomAD v4.0.0 dataset (total allele frequency: <0.001%). In silico tool predictions suggest damaging effect of the variant on gene or gene product [3Cnet: 0.92 (>=0.6)]. A different missense change at the same codon (p.Arg479Gly) has been reported to be associated with NIPBL related disorder (ClinVar ID: VCV000915346). Therefore, this variant is classified as uncertain significance according to the recommendation of ACMG/AMP guideline.

Description

This sequence change replaces arginine, which is basic and polar, with glutamine, which is neutral and polar, at codon 479 of the NIPBL protein (p.Arg479Gln). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with NIPBL-related conditions. ClinVar contains an entry for this variant (Variation ID: 1311194). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt NIPBL protein function with a positive predictive value of 80%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
