Design: HSPC cells were isolated by flow cytometric sorting by labelling characteristic HSPC surface markers with fluorescent antibodies. HSPC cells were then lysed and RNA was isolated with RNeasy and DNAse treated. All samples were then submitted Ribo-zero rRNA depletion (illumina) and reassessed for RNA integrity. rRNA depleted mRNA samples were then fragmented and prepared into libraries using Ovation RNA-Seq System V2 and sequenced on an illumina Hiseq 1500.

The goal was to characterize gene expression profiles of HSPCs in mice during Bordetella pertussis infection. Mice were immunized with acellular or whole cell pertussis vaccines. HSPCs were isolated by flow cytometric sorting and RNA was prepared for library prep and RNA seq analysis.
