H3K9me3-dependent heterochromatin is critical for the silencing of repeat-rich pericentromeric regions and also has key roles in repressing lineage-inappropriate protein-coding genes for healthy cellular function. Here we investigate the transcriptomic effects of heterochromatin loss in primary immune cells deficient in both Suv39h1 and Suv39h2 (Suv39DKO), the major mammalian histone methyltransferase enzymes which catalyse heterochromatic H3K9me3 deposition. Overall design: Six samples of CD4+CD8+ double positive mouse thymocyte cells were analysed. There were three replicates from Suv39h1+/y Suv39h2+/- (control) mice and three replicates from Suv39h1-/y Suv39h2-/- double knock-out (Suv39DKO) mice. All samples were taken from individual mice.

Construction protocol: Single cell suspensions were generated from mouse thymus by mechanical homogenization following by red blood cell lysis (156mM NH4Cl, 11.9mM NaHCO3, 97μM EDTA). DP thymocyte cells were then flow-cytometrically sorted as CD45.2+CD19-CD4+CD8+ cells on a BD FACSAria™ cell sorter. RNA was extracted using a Qiagen Rneasy Plus Kit. Illumina TruSeq RNA Library Prep
