Study: RNA co-immunoprecipitation with 3xFLAG::Hfq in Caulobacter crescentus

In this study we used RNA co-immunoprecipitation followed by RNA-sequencing to identify Hfq-binding RNAs in C. crescentus. Overall design: C. crescentus wild-type and 3xFLAG::hfq strains were cultivated in PYE medium to OD660 of 1.0. Cells were subjected to RNA co-immunoprecipitation and RNA was isolated. The experiment was performed with two independent biological replicates.

Construction protocol: RNA was isolated by phenol-chloroform extraction using standard protocols. Prepared RNA was digested with DNaseI. Integrity of the prepared RNA was tested using a Bioanalyzer. cDNA libraries were prepared using the NEBNext Small RNA Library Prep Set for Illumina (NEB E7300), according to the manufacturer's instructions. Quality of the prepared libraries was tested using a Bioanalyzer.
