SRX7438571: ATAC-Seq of Sus scrofa : muscle tissue of Enshi Black at age 2 weeks
1 ILLUMINA (HiSeq X Ten) run: 131M spots, 39.3G bases, 15.5Gb downloads

Design: The pulverized tissue was suspended in 1mL ice-cold PBS, after removed supernatant, the pellet was suspended in 1 mL lysis buffer Isolation of 50,000 nuclei followed by one previous study with minor modifications (Buenrostro et al., 2015). The library was quantified and sequenced on an Illumina Hiseq Xten PE150 platform. The clean data was obtained after removing reads with adapter contamination or low quality.

Study: High-throughput sequencing of pig tissues

The swine genome sequencing project provides a valuable resource for further improvement of this important livestock species as meat producer and biomedical model. However, the functional annotation of pig genome is largely behind comparing with human and mouse. To fill this gap, we performed RNA-seq, ATAC-seq, and ChIP-seq for histone markers to generate a comprehensive map of transcriptomes, open chromatin regions, and regulatory elements in a variety of pig tissues from two international commercial breeds (Large White and Duroc) and two Chinese local breeds (Meishan and Enshi Black). To further explore the three dimension structure of pig genome, we performed high-throughput chromosome conformation capture (Hi-C) experiment using Large White samples.
