Study: Transcriptome of a Synthetic Microbial Community
show Abstracthide Abstract
To explore the ecological basis for multiple bacteria species coexistence, we set up three bacteria (Ruegeria pomeroyi DSS-3, Vibrio hepatarius HF70, and Thalassospira sp. HF15), either in monoculture or in co-cultures (in all combinations) for a 8 day growth-dilution cycles. At ~15h of day 4 (P4) and day 8 (P8) of growth-dilution cycles, we examined transcriptomic responses of these bacteria. Differential gene expressions were used to generate hypothesis about ecological and physiological responses of one in the presence of another/other bacteria. Overall design: mRNA profile of three bacteria under different conditions Please note that mono-culture samples of three bacterial species were pooled together for RNA-seq library prep and sequencing run.

Name: GSM5984960
Instrument: NextSeq 500
Strategy: RNA-Seq
Source: TRANSCRIPTOMIC
Selection: cDNA
Layout: SINGLE
Construction protocol: RNA was extracted from filters using the ZymoBIOMICS RNA Miniprep Kit (Zymo Research), treated with Turbo DNase (Invitrogen, Waltham, MA, USA), and cleaned using RNA Clean & Concentrator (Zymo Research). Ribosomal rRNA was removed using the NEBNext® rRNA Depletion Kit (NEB, Ipswich, MA, USA). Stranded RNA-seq libraries were prepared and sequenced using an Illumina NextSeq 500 SE75 High Output flow cell at the Georgia Genomics and Bioinformatics Core (University of Georgia). Mono-culture samples of three bacterial species were pooled together for RNA-seq library prep and sequencing run.
