We report RNA sequencing data that shows the differential effects of HLA-DRb1*0301 (LE), HLA-DRb1*0401 (SE) and HLA-DRb1*0402 (PE) on macrophage gene expression under IFN? cell culture conditions. Overall design: mRNA profiles obtained from RAW264.7 cells cultured in presence of synthetic peptides coding the 65-79 region of HLA-DRb1*0301 (LE), HLA-DRb1*0401 (SE) or HLA-DRb*0402 (PE) and IFN?.

Construction protocol: Total RNA was isolated with Trizol and the Direct-ZolTM RNA miniprep from Zymo research. Genomic DNA was removed using the Turbo DNA-Free kit from Ambion. 200 ng total RNA was used to generate libraries with the Illumina TruSeq RNA Sample Prep Kit. RNA libraries were prepared for sequencing using standard Illumina protocols.
