Design: Nucleic acids were extracted from individual amphipods via ZR-Duetª DNA/RNA MiniPrep kit. RNA fractions were further enzymatically digested with TurboDNase for 15min to reduce co-extracted DNA. Ribosomal RNA was depleted via mRNA-ONLYª mRNA Isolation Kit, and remaining RNA was reverse transcribed and amplified via TransPlex¨ Complete Whole Transcriptome Amplification Kit. Resulting cDNA libraries were quantified via Pico Green fluorescence and prepared for sequencing using a Nextera XT DNA Library Preparation Kit. Resulting libraries were subjected to 2x250bp paired-end sequencing on an Illumina Miseq.

This study is an initial investigation of the relationship between benthic meiofauna and circular rep-encoding ssDNA (CRESS-DNA) viruses in the Laurentian Great Lakes. Goals of whole-amphipod transcriptome sequencing include: (1) elucidate the relationship between presence/load of CRESS-DNA virus LM29173 and Diporeia gene expression (2) determine if gene expression profiles vary by amphipod population, and (3) identify innate-immunity related genes putatively associated with LM29173 presence.
