Design: Sequencing libraries were prepared using NEBNext UltraTM II RNA Library Prep Kitfor Illumina (Cat no: NEB #E7770S) following the manufacturers instructions. Briefly,800 ng of total RNA was used as input for poly(A) mRNA enrichment followed byfragmentation and reverse transcription to generate cDNA. Hairpin adapter was ligatedto fragmented double strand cDNA and USER enzyme was used to cleave the hairpinstructure. Ampure beads were used to purify adapter ligated fragments and the purifiedproduct was amplified using Illumina Multiplex Adapter primers to generate sequencinglibrary with barcodes for each sample.SequencingThe QC passed libraries were diluted to 2nM and pooled together. The pooled librarywas further diluted to sequence it on Illumina Hiseq as per the manufacturersrecommendation. The Hiseq Control Software was used to setup 2X150 bp run onHiseq and data was demultiplexed using bcl2fastq v2.1.9.Sequence Data QCThe sequence data quality was checked using FastQC and MultiQC software.The data was checked for base call quality distribution, % bases above Q20, Q30,%GC, and sequencing adapter contamination .
