Design: For RNA extractions we collected three mature leaves from all selected plants and collected root samples from a subset of 15 TA producing species and two Solanum species. The material was snap-freezed in liquid nitrogen and stored at -80C until extraction. For RNA extractions we pooled organ from the tree individuals to obtain a single pool per species. RNA was extracted with 1:1 trizolchloroform and precipitated in isopropanol and 75% ethanol. Quality control was performed by (1) electrophoresis in a 2% agarose gel, (2) evaluation of 260/280 and 260/230 absorbance ratios in a Nanodrop device, and (3) RNA quantification in Qubit. Samples that passed quality controls were sent to NovoGene for RNAseq genotyping using paired-end 150 bp libraries and an Illumina NovaSeq 6000 S4 Sequencing System.

Different plant lineages produce distinct types of alkaloids, implying tradeoffs during the evolution of these defensive compounds. Tribes in the Solanaceae plant family produce varying alkaloids, such as tropane alkaloids (TAs) and steroidal glycoalkaloids (SGAs). We conducted a search for regulatory networks associated with this metabolic divergence by integrating transcriptomic and metabolomic variation across numerous Solanaceae species.
