Illumina HiSeq technology was used to generate mRNA profiles from Tuber magnatum truffles, free-living mycelium and oak mycorrhizal root tips. Paired-end reads of 100 bp were generated and aligned to Tuber magnatum reference transcripts using CLC Genomics Workbench 9. Overall design: mRNA profiles from truffles, free-living mycelium and oak mycorrhizal root tips of T. magnatum were generated by Illumina HiSeq2000 sequencing (2x100bp). Three biological replicates from each tissue were sequenced.

Construction protocol: Total RNA from T. magnatum free-living mycelium and fruiting bodies was extracted using the Spectrum Plant Total RNA kit (Sigma-Aldrich), following the protocol A and the on-column DNase Digestion procedure. Total RNA was extracted from ectomycorrhizal root tips of T. magnatum/Q.robur using the RNeasy Plant Mini Kit of Qiagen with DNase step and addition of 20 mg/ml polyethylene glycol to the RLC extraction buffer. cDNA libraries were prepared for sequencing using standard Illumina protocols by GeT (Génopole Toulouse Midi-Pyrénées, Auzeville, France)
