Description acetylated H3K9/K14 ChIP-Seq in TC-797 cells
Data processing Reads were uniquely aligned (--best -k 1 --strata -M 10) to the human genome (hg19 assembly) excluding chromosome Y (to avoid rejecting reads mapping to the pseudo-autosomal region) using the bowtie short read aligner (http://bowtie-bio.sourceforge.net/index.shtml) to report the single best match per read. Replicate reads with identical start and end positions were collapsed before using SPP (http://compbio.med.harvard.edu/Supplements/ChIP-seq/) to generate smoothed density maps of H3K9/K14ac ChIP reads corrected for IgG input.
