Sample GSM8379575 Query DataSets for GSM8379575
Status Public on Jul 06, 2024
Title dLN-BrQ3 mouse
Sample type SRA

Source name Lymph node
Organism Mus musculus
Characteristics tissue: Lymph node
Extracted molecule total RNA
Extraction protocol lymph node samples from 4 different mouse were used for the genome-wide RNA-seq analysis. TRI Reagent (TR118, Molecular Research Center, Inc.) was used to extract total RNA according to the manufacturer’s protocol.
RNA samples with an RNA integrity number > 8 were used to prepare libraries, and paired-end sequencing was performed by CapitalBio Technology (China) following a standard protocol.

Library strategy RNA-Seq
Library source transcriptomic
Library selection cDNA
Instrument model Illumina NovaSeq 6000

Data processing Sequencing reads were trimmed for adaptor sequence/low quality sequence using trim_galore version 0.6.2(parameter -q 20 --length 25 -e 0.1)
Trimmed sequence reads were mapped to mm19 using hisat2 version 2.1.0
Read count extraction were performed using HTSeq version 0.11.2 (parameter -a 10 -t exon)
Assembly: mm10
Supplementary files format and content: tab-delimited text files includes raw counts for each Sample
