For xenograft1-3, sample11-14, matrigel4, all the chick contaminant cells have been filtered out. All remaining MULTI-seq multiplexed libraries (D10, D14, ROUND5, 3F-1, 3F-2, D3 & D4) were also filtered to contain only relevant cellular barcodes that have correct MULTI-seq barcodes called.
Supplementary files format and content: Seurat objects in .RDS format. 20230509_3F_integrated.RDS contains all relevant data for the single cell data figures except Figure 7 and Figure S13. 20230509_4F_integrated.RDS contains all relevant single cell data for Figure S13. 20230503_11_xeno_integrated.rds contains all relevant scRNA-seq data for Figure 7.
