Sample GSM6589602 Query DataSets for GSM6589602
Status Public on Jan 11, 2023
Title CEBPB adipose specific KO BAT mRNAseq at RT, rep2
Sample type SRA

Source name BAT
Organism Mus musculus
Characteristics tissue: BAT
genotype: adipose specific CEBPB KO
treatment: RT
Extracted molecule total RNA
Extraction protocol Total RNA was extracted with PureLink RNA mini kit (Invitrogen)
Libraries were prepared by the Van Andel Genomics Core from 500 ng of total RNA using the KAPA Stranded mRNA-Seq Kit (v4.17) (Kapa Biosystems, Wilmington, MA USA). RNA was sheared to 300-400 bp. Prior to PCR amplification, cDNA fragments were ligated to IDT for Illumina TruSeq UD Indexed adapters (Illumina Inc, San Diego CA, USA).

Library strategy RNA-Seq
Library source transcriptomic
Library selection cDNA
Instrument model Illumina NovaSeq 6000

Data processing Reads were trimmed with TrimGalore! v0.6.0.
Using STAR v2.7.8a, trimmed reads were aligned to the GRCm38.p6 reference genome from GENCODE vM24 and gene counts were obtained.
Assembly: mm10
Supplementary files format and content: Tab delimited files containing gene counts.
