FASTQ reads were quality checked and adaptor trimmed with FastQC (Andrews, S. FastQC A Quality Control tool for High Throughput Sequence Data). High-quality trimmed reads were mapped to the hg38 reference genome with the STAR aligner90 (v2.7.9.a) using the latest GENCODE main annotation file91.
