Chromatin was fixed in 0.4% formaldehyde, sheared to 200-500bp using a Bioruptor (Diagenode), immunoprecipitated using the indicated antisera, purified and sequenced using Illumina Genome Analyzers as recommended by the manufacturer.

Data processing |
Processed alignment files include either .map.txt or .export.txt files. The .map.txt files were created using the Maq software package using the default alignment settings. The .export.txt files were created using the Eland software package, again using the standard settings. All alignments were made to the mm9 mouse genome. Column headings for both file types can be found in the linked Readme file. The .bedgraph files were created using an in house script and show the sequence read denisty across the mm9 mouse genome.
