Each RNA sample was prepared from ~70 wing imaginal discs of late 3rd larvae, and RNA was harvested using Trizol reagent. RNA-seq libraries were generated using NEBNext® UltraTM RNA Library Prep Kit for Illumina® (NEB, USA) following manufacturer’s recommendations.
RNA libraries were prepared for sequencing using standard Illumina protocols

The whole transcriptional profiles of wing discs expressing Nkd_del_D6_GFPC drived by MS1096-Gal4.

Illumina Casava1.7 software used for basecalling.
Sequenced reads were trimmed for adaptor sequence, and masked for low-complexity or low-quality sequence, then mapped to the fly reference genome (BDGP6) with HISAT2 (version 2.2.1).
The aligned reads were used to quantify mRNA expression by using featureCounts. The DESeq2 package in R was used to compute normalized fold-change and adjusted P value for each gene, comparing Nkd recombinant protein-expressing wing discs to the GFP-expressing controls.
