Convert from BCL and demultiplex using Casava 1.8.4 or bcl2fastq 2.17.1 Sorted cells: Map to mm10 using HISAT2 Sorted cells: calculate normalized counts using DESeq2 Sorted cells: ANOVA comparisons done using DESeq2 Sorted Cells: PCA plots were generated using R statistical analysis software Normalized BigWig files using deepTools bamCoverage Genome_build: mm10 Supplementary_files_format_and_content: BigWig files Supplementary_files_format_and_content: Matrix table with raw gene counts for every gene and 34 samples as 2 samples (outliers) were excluded from the analysis.
