Extraction protocol |
RNA samples were extracted from fresh transduced cells, with Rneasy Mini Kit, according to the manufacturer’s instructions. All samples were treated with TURBO DNA-free (Ambion) to remove trace amounts of genomic DNA. A 2-round amplification was performed with the ExpressArt TRinucleotide mRNA Amplification Kit (AmpTec) according to the manufacturer’s instructions.

100ng of total RNA were amplified to generate cRNA; 10µg of cRNA were converted into single stranded DA, based on the WT cDNA Synthesis Kit (Affymetrix). 5,5µg of cDNA were fragmented and labeled with the WT Terminal Labeling Kit (Affymetrix).

Hybridization protocol |
Samples were hybridized onto GeneChip Human Gene 2.1 ST Arrays (Affymetrix) using the GeneTitan platform at the Genomics platform, Translational Resarch Dept, Institut Curie , Paris, France. 3.3µg of targets were hybridized according Affymetrix recommendations.
