Extraction protocol RNA was isolated from the gastrocnemius skeletal muscle of control mice and denervated mice. RNA was purified using the RNeasy Mini kit (Qiagen, Hilden, Germany).

Label protocol Cy3-labeled cRNA (1.65 μg) was mixed and fragmented according to the Agilent Technologies protocol.
 
Hybridization protocol cRNA was prepared according to the standard Agilent protocol. Agilent platform Agilent-014868 Whole Mouse Genome Microarray 4x44K G4122F (Feature Number version) was used.
Scan protocol Arrays were scanned on an Agilent Microarray Scanner to detect Cy3 fluorescence.
Data processing The scanned images were analyzed using Feature Extraction Software 9.5 (Agilent) with default parameters (protocol: GE1-v5_95_Feb07 and Grid: 026655_D_F_20100123 to obtain background-subtracted and spatially detrended Processed Signal intensities. Features flagged in Feature Extraction Software as Non-uniform outliers were excluded.
